Dr. Wily's Lair is the Mega Man stage and is based upon the lair of Dr. Wily, which is located in the background of the stage. This stage is a relatively simple one, set solely upon a green box with knockouts being possible in all angles.

There are some changes to this stage that occur, however. This stage will occassionally get various platforms lifted in. Two of these platforms come from above while two move come from the bottom on either side, but running on a belt which means they disappear quickly.

The most notable gimmick of this level is the inclusion of the Yellow Devil boss. Sometimes, you will hear a noise and see yellow blocks coming from the lair in the background. These create the Yellow Devil who, when created, starts firing. It also sometimes shifts from either side in pieces, which damage anyone they hit. The Yellow Devil can be defeated by attacks, and when defeated, it will explode, damaging everyone except the person who put in the final hit.
