Until you've beaten Ragou with the legendary beasts at the Fiore Temple, you are unable to bring Pokémon out of their natural habitat. However, certain Pokémon cannot be accessed unless you clear certain obstacles before them which require the ability of a Pokémon not residing in that area. This means there are certain Pokémon which you may only capture after the end credits roll, and some are quite hidden. The following lists those you would not have captured during missions and must go look for after the end credits roll.

R-003 Venusaur Venusaur is found in zone 4 of the Lila Forest. When you reach the meadow where there are Hoppips, Pikachus, Cyndaquils and Beautiflies, there is a bush towards the top that requires Cut x 1 to clear. Venusaur is found inside that little cave.
R-006 Victreebel Victreebel is found near the entrance of zone 4 of the Lila Forest, and only appears after the end credits roll. Like Weepinbell, it will gulp you down and throw you back to the entrance of zone 4 if it catches you. So, approach it from behind to challenge it.
R-009 Meganium Meganium appears in the bug forest of the Olive Jungle, and only after the end credits roll. It requires a shocking 20+ circles to capture, so using Fighting type Pokémon Assist is quite useful here.
R-021 Typhlosion Typhlosion resides in zone 3 of the Lila Forest, in a lower path near the entrance of zone 4. It is hidden behind a bush that requires Cut x 1. Beware of the Weepinbell near this bush, it may throw you back to the zone 3 entrance if you get caught up.
R-033 Shedinja Shedinja appear at the very end of zone 4 in the Lila Forest, next to the tree which holds Murkrow. It teleports around in the area, so you may have to chase around it, and it may catch up on you unexpectedly.
R-051 Parasect Parasect is found inside the Zubat cave in the Croca Tunnel. It is there right from the start, but requires Gust x 2 to unearth, so isn't accessible until after the end credits roll. Bring a Pokémon with Gust x 2 to find it.
R-062 Dugtrio Dugtrio is found in the deepest cave of the Croca Tunnel. You go there by first going to the Zubat cave, cross the small river on the left with a Pokémon that has the ability Cross, then travel downwards. You will see a big boulder that requires Break x 3 to clear, Dugtrio is found in the path ahead.
R-075 Feraligatr Feraligatr is found inside the Underground Waterways. After you enter the building which entrance is a waterpipe, before leaving, go to the racks on the right with a Pokémon that has Cross. There will be a block of metals requiring Burn x 2 to clear. Walk onto the small platform the road leads to, and Feraligatr will pop out from the waters.
R-076 Squirtle Squirtle lives in the Underground Waterways near Feraligatr. It pops out from the water in the racks leadings to the metal obstacle blocking the path to Feraligatr.
R-095 Haunter Haunter starts appearing in the Night Duty Factory after the end credits roll. Enter the Factory from the left entrance, and enter the left door, the room will be filled with Haunters. Like Gastly and Gengar, it will also swallow your team members if they get caught up in it after a certain period of time. So, either leave quickly, or challenge it.
R-103 Porygon Porygon also lives in the Night Duty Factory after the end credits roll. Again, enter the Factory from the left entrance, and enter the right door instead. It will be invisble however, but you can make out its silhouette moving around in the dark room.
R-104 Kecleon Kecleon is found in the small alley next to the Night Duty Factory which is accessed from Fall City via a small path blocked by a fence requiring Cut x 1. It is invisible like Porygon, and will move around in that small space, usually under the trees.
R-105 Snorlax Snorlax is programmed to be the last of the 210 Pokémon able to be captured in the game. It appears sleeping throughout the game in various places to block your way, and finally ends up in a cave at the Cycla Mountain Range, but until you have captured the other 209 Pokémon, it will not wake up. Once you capture Snorlax, you will be prompted to go back to Ring Town where you receive the Completion Emblem.
R-126 Oddish Oddish is found near the entrance of Olive Jungle, but it requires Gust x 1 to unearth, so you can't capture it until after the end credits where you can bring in a Pokémon with Gust x 1 from another area.
R-127 Gloom Gloom lives just behind the Jungle Ruins, and requires Gust x 2 to unearth. Bring a Pokémon with Gust x 2 from another area to capture it after the end credits roll.
R-128 Vileplume Vileplume stays in the earth in the Cycla Mountain Range near the entrance of the Fiore Temple. Unearth it with a Pokémon that has Gust x 3 after the end credits roll.
R-140 Charmander Charmander lives deep in the Jungle Ruins, and does not appear until the end credits roll. You should find come across them when you do the Groudon mission.
R-141 Charmeleon Charmeleon also lives deep in the Jungle Ruins after the end credits, in the same room as Charmander. You will need a Pokémon that has Water x 3 to cool down the lava blocking the way though.
R-143 Torkoal Torkoal lives in the junction between Croca Tunnel and Panulla Cave. From the Panulla Cave, bring along a Pokémon that has Burn x 3, and go to the floor near the exit where you see two Golems guarding a room. Enter that room and melt down the ice block there. Go down pass the Crobats, and enter the small cave opening on the right, it will lead you to the room where Torkoal is. Alternatively, in the Croca Tunnel, go the damp room inhabited by Bellsprouts and a Machop, there is a cave to the north where a Magneton is. Behind the Magneton, there is a plant which requires Water x 1 to grow. This too, leads you to the room where Torkoal is.
R-145 Arcanine Arcanine lives deep in the Jungle Ruins, and appears where Entei once was after the end credits roll. Go through the 2 Slugmas and 1 Magcargo, it should be waiting.
R-178 Exploud Exploud appears in the Panulla Cave after the end credits roll. It lives in a middle section of the cave, but you will certainly come across it if you pass through the cave once from entrance to exit.
R-192 Metagross Metagross appears in the Team Go-Go Headquarters after the end credits roll. It is at the very end of the room and you might have to challenge it together with the Beldum next to it.
R-200 Absol Absol appears in the Panulla Cave after the end credits roll. Like you access Torkoal from the Panulla Cave, bring a Burn x 3 Pokémon, melt the ice block blocking the path to the Crobats, but exit from that room south instead of entering the small cave opening on the right. Absol will be waiting outside.
R-201 Kangaskhan Kangaskhan lives in a cave at the Cycla Mountain Range, next to the field and pond where you find Poliwhirls, Quilavas and Nuzleafs roaming around. Break the cave entrance with a Pokémon that has Break x 3, and it should be waiting inside.
R-205 Regirock Regirock is one of the most tedious Pokémon to find. It lives in the Cycla Mountain Range right next to where the Vileplumes are. First of all, break the big boulder with Break x 3, then use Water x 1 to grow the plant for climbing. Afterwards, break the boulder at the entrance with Break x 3 again, then there is finally an ice block inside requiring Burn x 3. Beware that the corridor leading to the cave is inhabited by Gastly, which will swallow your team Pokémon if they get caught up in it for too long. Capture them and release them will safeguard your team members, or simply avoid them and exit the room quick.
R-206 Regice Regice is found inside the Panulla Cave, requiring a multitude of abilities to access like the other two legendary golems. First, in the floor where you find the two Golems alongside with a Medicham, Dusclops and others, do not enter the little room this time, but melt down the big ice block outside. This unveils another entrance, enter and break the right big boulder with Break x 3, there should be a hole underneath. Drop into it, and bring yourself to the adjacent glacier with Cross. Drop into the other hole, and you will end up in the corridor leading to Regice's room.
R-207 Registeel Registeel can be found in the Croca Tunnel, which requires a series of abilites to find. First, enter the Zubat Cave, and there should be a place to use Cross on the left side. Go down the path to enter another room and head left. Towards north, you should see a fence requiring Cut x 2 to clear, and enter the cave behind. Inside the cave, there are various big boulders requiring Break x 2 to clear, but on careful look, you only need to clear 4 of them to get through. Once you clear your path, you will need yet another Pokémon with Cross to bring yourself to the other edge. Registeel waits in the room ahead.
